The lemon possesses a more active root system compared to other citrus fruits, which requires careful selection of rootstock to ensure a balance between scion vigor and the plant's needs. When using rootstocks such as sweet orange seedlings, the lemon becomes sensitive to soil structure, requiring light and permeable substrates. An important factor is physiological compatibility: the Swingle citrumelo hybrid is incompatible with true lemons, which limits its use in breeding.

In open-ground subtropics, Poncirus trifoliata serves as the main rootstock; however, its use in indoor citrus cultivation is difficult due to the difference in temperature requirements between the scion and the rootstock, which can lead to leaf drop. To ensure high vigor and good establishment, seedlings of rough lemon or the Ponderosa variety are often used. The choice is also determined by resistance to pathogens, in particular to Fusarium oxysporum, which affects the root system of this crop.
